Costa Rica’s Randall Leal saw his late penalty saved by goalkeeper Freddie Woodman but tucked in the rebound.
Paul Simpson’s side held on and remain unbeaten having topped their group with wins over Argentina and hosts South Korea, and a draw against Guinea.
Victory in their opener against Argentina was England’s first finals win since 1997 and ended their 17-match winless run.
They will face either Mexico or Senegal, who play their last-16 tie on Thursday, in the quarter-finals.
